Currently the release workflow requires manually interacting with the GISAID metadata tab. This issue and accompanying PR suggest these changes.

  • Get latest version of metadata from GISAID tab
  • Get latest version of metadata from GitHub
  • Based on coverage and variation cutoffs, push changes to GISAID tab specifically columns C & D

Will review these further before taking out new branch with Mark and Karthik G.

Currently working with the information on local install, need to set this up so on cartman / Kenny as well. Also need to be able to pull old covid sequencing data, from 2020-21

To Clarify:

This is working for the NCBI upload pipe, not yet set up for the release workflow as described in the issue name. Need to update that soon. Removing HP now to reflect week priorities.
