Simplified implementation of pipeline to quantify pre-specified splice junctions from STAR SJ.out.tab files:

  • Config YAML file for run-specific parameters
  • Conda environment to manage dependencies
  • Remove all references to PSI calculation. Only SJ read counting is performed
  • Updates to documentation, including how to define junction coordinates compatible with the pipeline
