Add an option to clear out stale directories from dependency target folder

This would be useful in projects that eventually decide to rename or remove dependencies. After doing a full fallback dependency download, check the target directory against a list of everything that was downloaded and remove anything that doesn't match.

This should be optional and probably disabled by default, as many users might load fallback-deps into an otherwise populated directory.
