If they are in different folders, you should just be able to open them separately. I don't think you can browse multiple directories at the same time however.
I believe you could just create multiple sublime projects (each in their own folder) and then use the built-in sublime feature to switch between these projects.
The obvious drawback is that your notes & tags would be completely separate for each of these Zettelkasten and they would not be able to refer to each other.

isn't that the only reason why you'd want to create a separate Zettelkasten? I see multiple sublime projects as a solution to this issue.
Does sublime_zk support multiple zettelkastens?
