Move code to functions

This applies in multiple places (but getting better.) I am particularly thinking about the portion of the script that checks to make sure pdroid is the first mod applied and that makes sure that only one pdroid mod is applied at a time.

I plan to start working on this again. I have been busy with personal stuff, but will make time for this.
