I wouldn't really say "using" WDL. WDL is just our workflow/pipeline. I think we need to look into BWA-MEM for actually making the conversion. As of now, BWA MEM can definitely make the Fastq to SAM conversion, still looking into going to ubam. Theres gotta be a command for that somewhere.
