For example a '_ihm_sphere_obj_site' that refers to a non-polymer entity? Is that something for which experimental data could be collected? E.g. a ligand that crosslinks with a a protein residue. Or is that covered by the existing '_struct_site' and related categories?

Speaking as a depositor, we don't have any systems where we've represented non-polymers as spheres, and we've tended to not encode things in the dictionary unless we have example data. But it seems entirely possible that we might want to do this in future. @brindakv knows more about the dictionary side of things though.
