This is one of two features I think would be incredible to have in this project. This one is about neutral-aggressive NPCs.
In the overworld, have them spawn with one to three pokemon of levels similar to the nearby ones. You could have them be sorted with sprites, for example bug catchers having bug types. These overworld trainers would typically not start a battle with you unless you talked to them, and upon defeating them, they would follow you until you talk to them again, and then they would stay put. There is a more complicated idea I have with these guys that I'll put as a different feature request.
In dungeons, they would be less common and have higher level pokemon with more variety (like Ace trainers). they would despawn after you defeat them and respawn when you enter the overworld, at which point they'd act like the overworld trainers, just with their better team. The other idea applies to these guys too.
Even without the other idea I have, this would enable players to create gyms, which they could send their save file to a friend and have them go through the gauntlet.

I really like this idea of making your own gyms. Especially, once multiplayer is available because then players could create gyms that have a chest or item dispenser of sorts. Instead of raiding bases like a lot of survival crafting games have, players could instead "raid" the gyms to get the materials or items set up to be dispensed.
