Pin 13 of Flow sensor is connected to resistor-LED network to 5V. The flow sensor is supplied with 2V0 and 3V3, there are some protection diodes in the flow sensor that prevent Pin 13 to go to 5V, and therefore there is always some current flow through the IR LED.
IR LED should be supplied with a lower voltage (probably 2V0) so that the pin can go up to the supply voltage and prevent unwanted turn on.
